Well, to answer Nike's question, Shadow never really was on Kroeger's side. Other than that, they really don't have any positive affiliations whatsoever. He just helped out his fellow humans, but when it came to tresspassing and stealing military vehicles is not a friendly move. So Kroger responded like any commander would.
